I've made a "stake wallet" out of corrugated board, (just cut some off of a box lid about the lentgh of your stakes and wide enough for all your stakes). Slide the stakes into the corrugation to keep the points from stabbing your other gear and done. I also wrapped it in Duct tape to strengthen it a bit.

I use a simple square of Tyvek about 12x12. I lay the stakes on it diagonally, fold the ends over, roll it up and secure it with a rubber band. The Tyvek makes a dry place to sit or stand, etc. You could do the same with any spare bit of cloth.

I cut a length of bicycle inner tube (a 2.5" X 26" Mountain bike tube cut to about 10 inches with one end folded over and taped). I have 10 stakes in the tube and it protects the tarp from sharp points.
I bought a tube of pencils from lowes for $4.00
The tube holds at least 6 of my groundhogs in addition to my frying pan handle, a toothbrush, and utensils....keeps everything together and no risk of puncturing any material...weighs less than an ounce for the tube.
I use my old eno slap straps stuff sack. Works perfect and i get some use out of that money spent
