Once your hanging in the tree, what do you do to keep the rest of your gear protected and such? Does your pack lean against the tree? Does it rest on a tarp under your tarp canopy? Or do you leave it out

I use a DIY waterproof gear hammock

I just lay it on the ground under my hammock. If it is wet/rainy I will install my pack cover backwards and then place it under the hammock. Keeps it separated from the wet ground but I can still access the inside.

I have a few things in my Cameleon sidecar--pants, shoes in a bag, tiny flashlight just in case the headlamp fails, jacket if it will be cold in the morning, etc. I hang my pack from my suspension strap with a small continuous loop and cover it with my Packa raingear. Just one more dripline although it usually isn't completely under my tarp.
Most of the time I just lay my pack on the ground underneath my hammock. If there's a rainy frog-strangler storm where my pack could potentially wash away, or if there are critters about, I'll use a carabiner to clip the pack on the foot end of the ridgeline, on the opposite side of where my feet are. I don't even notice it's there.
There's nothing in my pack to make critters interested, but I've learned it all depends on where you are on how critters act. Critters don't show the slightest interest in my pack when I camp in the Pine Barrens. However, in the Adirondacks, squirrels and chipmunks will chew on your pack just for giggles - that's what they do. If I'm in a place I've never been, I'll hang the pack on the ridgeline.

Typically on a Tyvek groundsheet underneath my hammock.
I hang it from the hammock CL, secured with a slipped clove hitch.
